Go into your device manager (different location/access for diff operating systems; but you can usually get to it via the control panel someway) and see if there is any problem with the driver or controller that runs that drive.
regarding the port, you'd need to unplug one drive (the one without the OS on it) and see what port shows up as not being in that bios list. Or just go into your bios on start up (usually press 'del' or f8) and it should have them listed in there (although I can't be sure of that).

Device Manager says it's working properly, but that's the drive that I get the Smart Event warning about "Flag set to fail soon" or something like that. It was also on the same bus with the evil drive.

The guru came and got the Big Beast. He said that a power surge might have tripped the Smart Event warning. If not he'll clone the drive and that will be that. He's also getting a wiring harness for the 3T drive. Some do, some don't. After the Evil Drive Event I want to make sure it's not going to be a problem. ALL my data is backed up three ways. Archiving software and drag and drop on three different drives. The 3T will be used to backup those drives. You need help. Or rather, your computer does. If I had it in front of me, I'd use my trusty Swiss Army knife - a pen drive loaded with all kinds of specialised diagnostic/recovery software.
